Twilight Isle says I only have 2/3 Mokoko seeds, but I have grabbed all 3

I have ‘Looked’ at all 3 Mokoko Seeds on Twilight Isle (2 from song of resonance, and 1 through secret passage in dungeon), however It still only shows 2/3 collected for this island.
I have gone through and confirmed that I collected all 3 and I am no longer able to press G next to them

You have 2/3 seeds from the island, you’re missing the lower right on the dock. The “third” seed is 1/3 from the dungeon. Not sure if that was clear for everyone.
